Proteomics has played an important role in the early diagnosis of diseases and the selection of appropriate treatment by utilizing mass spectrometry (MS) for the analysis of large numbers of biofluids. This investigation aims to establish optimal proteomics analysis conditions for comparing proteins in the serum of liver cancer patients. MS analysis of complex human serum samples often faces challenges in detecting low-abundance species. Data independent acquisition (DIA) approaches have been developed to address this issue. DIA is a popular fragmentation technique for non-targeted analysis as it provides fragmentation data for all analytes within a specific mass range. In this study, we compared and investigated the capabilities of DIA and data dependent acquisition (DDA) strategies for proteomics analysis of human serum samples using two types of chromatography: a 10 µg injection with a 1 mm ID column and a 2 µg injection with a 78 µm ID column. All human serum samples were digested identically using the S-trap protocol. Our results indicate that nanoLC-MS with the DIA strategy is the most suitable method for proteomics studies of human serum samples, providing superior detection and analysis capabilities. |
